For me one of the most disturbing scene was the Skin Removing in Martyrs (2008)

I hate it when Stacks gets shot in Goodfellas. I don't know why---I've seen dozens of movie scenes that should upset me more, but that one really disturbs me.

This scene from Tommy has always disturbed me. My parents didn't believe in babysitters and took me to see this when I was a kid. I didn't mind Ann Margaret or the champagne , but after that I asked if we could go home.

A Clockwork Orange has a couple of scenes
When Malcolm McDowell had has eyes pried open to be forced to watch propaganda films (I saw an interview with Malcolm where he said his cornea was scratched in that scene)
And I won't go into detail but just say the Singing In The Rain scene

That really was funny.
As an aside, I haven't yet seen any modern interpretation of Superman that captures the genuine sweetness of his nature as that scene where he takes the time to rescue a child's pet.
